By description, where it is important. Remember that Magic is usually visible in it's effects, so you ought to be able to tell whether someone is using a feat or not...

Not particularly. If you don't have a skill you can use the feat directly, (unless it is one that can only be used to augment a skill). (Mind you if it is an Odaylan initiate they get an improv. penalty for feats...)
If the character has a move silently (or similar) skill as well as the feat, they can use the feat to augment the skill (but not the other way around, I don't think, although you could argue for it I suppose).
