Yes, he loses his affinities. This is specified somehwere in the book, probably under "Concentration"

No, he is no longer an initiate. He is no longer a theist, does not worship through sacrifice, and no longer has a connection to the God world, any more than he would if he concentrated in Animism or Sorcery.

He can still belong to the Storm religion in a very minor way, but can't even pray for Divine Aid.
