I think Peter does a good job explaining how folk might look at the second rune.

The practical significance is that you get access to a different range of magic through that "spare" rune. For example, LM must always be "approached" through the Truth Rune (which is always your divine rune affinity for the cult). However, if you also have the Law Rune, you can get access to wizardry (which could be a wide range of spells).

The "spare rune" allows more flexibility for players. Their LM cultist might focus on the Truth Rune (and completely ignore Law), or he might have just enough Truth affinity to join the cult but his real focus is the Law Rune (and wizardry). Or perhaps a balance of the two. Or something altogether different (frex, like an Orlanth + LM combination focusing on Air, Truth and Mastery).
