Rob - a permanent negative affect on the relationship doesn't advance your game any and could easily be perceived as a punishment, potentially even leading to the players being more cautious of not following the narrator's big pointy arrows in the future.

I would definitely suggest in game consequences and bring in the negative mods if and when relevant. E.g. if and when they do come into contact again, they find that the clan has sold out to the pcs' arch-nemesis as an alternative to being wiped out. If the heroes decide to do something about it, they can get all the negative modifiers you want if they try to recruit any of their clan to their cause or, alternatively, once they have saved their clan, have the clan still wish to cast them out, then bring in the mods.
