    Indeed. Consider:

    Rune lords required five skills at a very high level - just like disciples.

    Rune lords devoted 90% of their time to their cult - just like disciples.     Rune lords could have allied spirits - just like disciples.     Rune lords were supposed to emulate their god - just like disciples (although its certainly more strongly emphasised in the disciple write-ups).

    Rune lords of Orlanth Adventurous were called Wind Lords - just like disciples of Orlanth Adventurous (and most of the titles in the other cults are identical, too).

    Cults such as Issaries, which did not have rune lords in RQ3, do not have disciples in HW.     

    HW may have shown us a slightly different perspective on the rune lord, and its certainly implied they're one heck of a lot rarer than they were in RQ, but I think its pretty clear that rune lords and disciples are the same thing.
