I'm currently seeing the runes/runic affinities as distinct from the gods. There's a mention of the runes being the most important ones in the soul. While I am fairly certain the runic affinities are divine magic even when they are common magic, at that level they are not being drawn from the god but more accessed by your own tie to the rune. (This seems to fit with the individualistic Orlanthi approach.) So I would lean towards option 1, I think - he is stuck using all his runes as if he was a lay practitioner.

Now, since an argument can be made that the entire Orlanthi religion is drawn from Orlanth and you get these rune affinities through initiation into the religion, you could also argue for #3. The link to his runes is through the Orlanthi religion as a whole, and that is broken while Orlanth is Dead. This doesn't seem to jibe with various cults who are part of the Storm Tribe/Tarkarlings managing to keep their magic, however, and I'm kind of leaning towards the runic affinity connection being something more than merely Orlanthi (the particular initiation here is Orlanthi/Ernaldan, but the "go to the GodWorld and link to the most important runes in your soul" is part of "I Fought/We Won" in this model and so therefore exists through most of the central region.)

OK, that reminds me. Did the Dara Happans fight in IFWW? Who did? It was the people who made up the first Council, right? (Which doesn't include Dara Happans if memory serves, so I guess they aren't Theyalan?)
