I would say that the first rune would be a cultural rune like the fire rune for the Dara Happan cities and the Moon Rune for Glamour and other lunar cities.

Cities would only have a second rune if they are important in some way.   Boldhome would be an example of a two-rune city with the second rune being associated with Sartar in some way.

Three rune cities would only be the biggest or most important cities or somehow magical in some way. My guesses as to the three rune cities are: Pavis (including the Rubble), Nochet, Alkoth, Raibanth, Yuthuppa, Glamour and Sog City.
