I'd go with your first idea, and make each rune it's own ability. Which is not the ability to simply carve the rune, but being in tune with it such that it's carved well, and the magic comes out for the character. Let's say I have Strength Rune (Uruz) 17, and Cattle/Wealth (Fehu) 5W. The magic effect I want to create in the first case is to help my cattle herd grow strong. In that case, the narrator says that Cattle is primary, and is augmented by the strength rune for a total of 7W. In another situation I want the strenght of a bull, so the narrator rules that's strength primarily augmented with cattle for a 19 total.

Sounds pretty straightforward and magical to me. Somone evil could use an inverted strength rune with cattle to curse your herd at 7W. Now that's not nice.
