I don't really see a problem there. Even in RQ a weaponthane could be an acolyte of Lightningboy and an initiate of Orlanth.
Parhaps one could limit specialization to double the level of the affinity, but a character with:
Storm 17 Lightning javelin 12w (+15)
Seems quite ok by me, and more interesting than having all the feats within an affinity _always_ be of the same level of power.
