Both the GL secret and the final GL failure make perfect sense when looked at from a mystical point of view:

Anyone can effect change in the physical state. The GL secret is that they found a way to effect change in the non-physical state (magic, the otherworlds). The GL failure is that they believed these changes to permanent, when in fact the non-physical state is transient. Only the mystical state is permanent (and thus unchangeable).
