I really think the Waertagi were trying to create a Sea of Logic to replace the Land of Logic that had been destroyed in the Great Darkness. Their seemingly irrational shifting of Logical populations had a higher purpose in creating coherent flows of reason that would tame the unstable seas.

Many of their expeditions were aimed at repeating the creation and development of the land of logic (the settlement of Jrustela reflected the early contact with the Mostali), the war with Vithela was a repetition of an ancient myth in which Zzabur invented boiled duck and so on.
