Note that I agree with Graham here, but nonr the less there is a solution. Don't give yourself a "Fly 17" skill, but a more specific "Fly like a bird 17" skill - now your numbers are meaningful because they are measuring the same thing (although you'd still need to calculate modifiers for "Fly like a Jet fighter" and "Fly like a Brick")

You can use the same approach elsewhere too - maybe a Troll "Strong 17" is stronger than a human "strong 17", but not than a human "Strong like a troll 17". No, this way madness lies - you'd end up saying things like "Gonn Orta, Large like a giant 15" though he still has several masteries over "Orlev Oxbrow, Orlanthi Warrior, Large 17"...
