Certainly. Acquiring (stealing, borrowing and forgetting to return, finding them left out in the rain and no-one was looking, whatever) magical powers via heroquesting isn't the same as worshipping another god to get his magical powers. Once the Disciple has acquired the power, he doesn't need to worship anyone to keep it. Of course, depending on the God and the power involved, you might get some heat during your next worship service... (Chalana Arroy: "WHY HAVE YOU QUESTED FOR THE POWER TO KILL WITH A GLANCE, OH MY EX-DISCIPLE?") Elemental Deities might not like having an enemy element included in their disciple's magical repetoire (or they might be delighted - Zorak Zoran and fire, for example), Life deities might not like Death powers, and vice versa, and no-one wants their disciple to have Chaotic powers (well, no sane god, anyway..). So it may be that Humakt wouldn't like a disciple top pick up his "lost" Air powers because of the nature in which he "lost" them.

Yep. And if the hero works it right, he could become a Hero Cult of Humakt that "restores the lost Storm Powers" (probably only a stand-alone feat for most heroes, but one that became really powerful and had a huge following after death might even have a full Affinity).
