So to put this in a game-y context and assume "everyone has runes" - a Vingan theist is likely to spend hero points improving her Rune Affinity keywords because doing so enables her to do more and better magic. in doing so she comes to emulate her god more completely.

A troll animist doesn't bother increasing her rune affinity keywords because doing so doesn't particularly help; better to increase her Homboboboom Tradition Knowledge ability.

A Seshnelan sorceror also has three runes as part of his make-up but never bothers to increase them as his efforts are better focussed on improving his in-depth knowledge of the Abiding Book (or whatever). In fact, the rune affinities may even be seen as the snares of pagan forces to be resisted at all costs.
